If you controllers dont work again your doing it wrong, not sure what controllers you have/use but to use wiiugamepad you have to make a vwii inject off nintendont and you got 2 choices one solo nintendont forwarder and games on the sd card(since fat32 usb doesn't work on injects for any homebrew not just nintendont) or single game inject, this way the game will be injected on wiiu nand or wiiu formatted hdd but you still need an sd card to store the saves. Nintendont only saves settings if you start a game without exiting, if you change settings and exit nintendont it will not be saved. You can inject N64 games into Virtual Console games and install them on the Wii U, there is a compatibility list here. Alternatively if the black borders really bother you, but squashed characters don't, you should be able to get the game to fill (most of) the screen by setting the Wii U to output 4:3 and having your TV stretch it to fill the 16:9 display.
